# DIA Proteomics

DIA Proteomics — Discovery to Targeted Validation

Centered on high-speed Orbitrap Astral acquisition, DIA discovery quantification connects seamlessly with PRM targeted validation — closing the "discovery → validation" loop at the protein level. Deliverables follow the same standard as metabolomics: raw data + standard analysis report + OmicsHub cloud archiving, with shared sample systems and shipping guidelines.

## Service Items

PROTEOMICS SERVICES Deliverables：raw data + standard analysis report + OmicsHub cloud archiving; sample systems and shipping guidelines are shared with metabolomics; differential protein lists from DIA proteomics feed directly into PRM validation.

## Analysis Examples

SELECTED FIGURES FROM ACTUAL REPORTS Sample Intensity Density Plot log10 density curves of protein quantification intensities per sample, examining dynamic range and overall inter-sample consistency. Sample Correlation Heatmap (PCC) Pairwise Pearson correlation heatmap of all samples — higher within-group correlation and clearer intergroup separation indicate more reliable data. Sample Intensity Violin Plot Per-sample protein intensity distributions with box overlays, for detecting outliers and checking normalization. Protein Abundance Plot Relative abundance comparison of target proteins across groups, with error bars and test p-values. Differential Protein Radar Chart Radar chart of fold changes for differential proteins across comparisons, visually comparing magnitude and pattern. Differential Protein Correlation Pairwise correlation matrix of differential proteins, identifying co-regulated protein modules. Volcano Plot log2 FC on the x-axis and −log10(p) on the y-axis, presenting fold change and significance together, with up/down-regulated protein counts labeled. Multi-Group KEGG Enrichment Heatmap Clustered heatmap of KEGG pathway −log10(p) across comparisons, comparing pathway responses between groups. PPI Network Interaction network of differential proteins; node size encodes connectivity, edges distinguish interaction strength and direction. KEGG Enrichment Pathway Map Differential proteins marked on KEGG pathway maps, visualizing pathway-level changes. GO Enrichment Bar Chart Proportions of enriched proteins across the three GO domains (biological process / cellular component / molecular function). GO Enrichment Bubble Plot Bubble plot of GO-term enrichment; bubble size encodes protein counts, color intensity encodes p-values.

## FAQ

 FAQ
How long does a DIA Proteomics project take? Standard proteomics projects take 3-5 weeks depending on sample number and analysis depth; key milestones (sample QC, LC-MS/MS completion) are proactively synced with you. How should proteomics samples be stored and shipped? Store at -80°C and ship on dry ice; avoid repeated freeze-thaw cycles. Protease inhibitors are recommended for protein samples. A tailored Sample Collection Guide is provided before shipping. How can DIA proteomics results be validated? We recommend PRM targeted proteomics for candidate validation (antibody-free, highly reproducible), or classic assays such as Western Blot and ELISA, forming a "discovery → validation" closed loop. What samples do you need for DIA Proteomics? Cells ≥1×10⁶, tissue ≥50 mg, serum/plasma ≥50 μL, FFPE ≥4 sections (5 μm). Protein samples tolerate freeze–thaw poorly — aliquot so each tube is thawed once; for PTM work include matched controls and avoid phosphate buffers. See Technical Resources → Sample Guide .
